The move came after the government announced it was suspending its operations in Nigeria over perceived poor treatment of passengers.
The audit came against the backdrop of a recent incident of "faulty landing" involving the airline.
The helicopter is owned by Tropical Arctic Logistics Limited.
The General Manager Public Affairs, NCAA, Sam Adurogboye, revealed this in a statement issued in Lagos on Sunday.
According to the NCAA, without the approval certificate, all masts and towers constitute danger to safety of air navigation.
NCAA also demystified the claim that Nigerian airlines were paying one of the highest aviation charges in the world.
The airline had an engine issue but successfully landed.
Sam Adurogboye, General Manager, Public Relations, NCAA made the announcement on Sunday in Lagos.
The NCAA recently disclosed that both domestic and international airlines operating in Nigeria sold tickets worth N502.2 billion in 2017.
“The flight was noisy with vibrations from the floor panel,” a passenger said.
The panel had concluded its sitting and submitted its report to the regulatory authority.
The boy, said to be aged 15, was reportedly discovered in the wheel compartment of a Med-View Airline Boeing 747.
“As indicated by the executive order, there will be no compromise with the procedures.”
The NCAA said there are legal means of complaints for aggrieved passengers.
